We were using Hesk 2.8.2 previously, and upgrade to Hesk 3.1.2.
When replying a ticket question, we can attach files. In Henk 3.1.2, once we upload a file as an attachment, we cannot remove it. We can only replace it with another file. However, it is not convenient. Also, the system should allow users to remove attached files.

Attachments can indeed be removed - click the trash can icon next to the attachment when viewing a ticket from the admin panel.

I cannot see the trash can next to the attachment. Does only site administrator have the permission to see it?

Yes, the user needs "Delete tickets" and "Edit ticket replies" permissions to be able to delete attachments.
