I've spent just about every waking moment of the last two weeks with the current stable version of Hesk customizing it, including going to a strict doctype, using jquery where possible and doing away with tables (again, where possible) and am just thrilled to death with Hesk. So I have to ask--what is the normal development process--like, for 2.2 in beta, when you are ready to release it, would it be all new files? I'm not sure I can transfer all my changes as it is so I'm wondering if I should just give up at this point and wait? I'd hate to stop working on this but whew! It's a lot of work, as I'm sure you know. I'd also like to talk with you about licensing issues. Can that be done privately?

I'm afraid so, the 2.2 will overwrite most of the files as a lot has changed. I plan to add a template system to Hesk that will make preserving customizations to the interface easier, but the 2.2 doesn't come with it yet. Your options are to either stick with the modified 2.1, try to add 2.2 functionality to your modified 2.1 or try to copy your modifications to the final 2.2
