Hello.

I just modified the footer.txt and header.txt files. I tried to upload them but they would not upload. It had permission-denied. I will check further to see if the issue is with my webserver.

Also, I noticed that neither are called from e.g. footer.inc.php nor from the main index.php file unless I've overlooked it.

How do I customize the system using those files?

You will need to check with your hosting company why it doesn't let you upload header/footer.txt files to the server. Perhaps you uploaded them as a root user (Administrator) and it doesn't allow you to change them as a non-administrator?
